Actualmente la plataforma Pegasos puede ejecutar los siguientes sistemas:
- MorphOS
- Distribuciones Linux: Debian, Gentoo, Mandrake, SuSE, Yellow Dog, Cruz PPC, Knoppix.
Los siguientes sistemas operativos estan siendo portados a la plataforma y estaran completados en breve:
- AROS
- Distribuciones Linux/BSD: ekkoBSD, FreeBSD, NetBSD, OpenDarwin, ZyNot
- Amiga
- NewOS
- QNX
- OpenBEOS
Los siguiente sistemas operativos pueden ser soportados mediante emulación nativa:
- AmigaOS 3.x
- Mac OS 9 y OS X
- Windows
